The resource page displays all ecDNA genes identified in pan-cancer cell lines of the
Cancer Cell Line Encyclopedia (CCLE) program and NCBI's BioProject PRJNA338012.
Routine to identify ecDNA genes
- ecDNAs in cancer genomes were identified from
whole genome sequencing data;
- Reference gene features from GENCODE were
mapped onto the genomic intervals of the identified ecDNAs to find
overlap between the gene and ecDNA;
- For a gene having overlap with one or more ecDNAs, it is selected as an ecDNA gene and
the ratio of overlap with each ecDNA is calculated;
- To estimate the merit of an ecDNA gene, the ratio of overlap per gene–ecDNA pair
is defined as ecDNA gene score and the total number of ecDNAs
the gene overlaps is defined as ecDNA hits.
